I've changed my color preferences for the incremental search from the defaults for ViEmu, but every time I start up VS, the preference doesn't seem to actually be applied. If I open the preferences dialog, the color is set there -- and if I "apply" without changing anything, then my selected colors are used for incremental searches. They just aren't applied as VS starts up (or so it seems). This is on VS2008 (I haven't tried on VS2005 -- I can do so if you would like me to, but I don't use VS2005 for developing any more).

I have the same problem on VS2008 with incremental search. If relevant, I have Visual Assist X installed.

I will look into this next week. VS 2008 was supposed to have fixed all coloring issues present in VS 2005 (there are a few internal problems), so I'll try to make it work fine for VS 2008, even if it was nearly impossible for the previous versions of VS!
